I would probably search various sites including the airlines — then if you’re just booking flights, might as well do so through the airline. If you have any issues, you won’t have to worry about dealing with a middleman — you can just speak directly to the airline. Legally, if you book through a travel agent (travel websites included), your booking belongs to the agent & not to you — so the airline/cruise line/rental car company can only make changes to the booking for your agent & not directly for you.

As for the Orbitz thing, meh. I’m annoyed and I’ll pursue it some, but it’s not going to ruin our trip or anything. If I hadn’t been prepared to pay the price we paid when we paid it, I wouldn’t have booked then. Getting some money back would have been super-nifty, but it’s not going to make or break the trip.
